Special train movements

I saw something odd this morning. Two BNSF locomotives moving through by Union Station with a boxcar, then 5 or 6 flatcars with what looked like steel, then at the end another boxcar. Assuming that this was not a local move or a switch move, what would BNSF charge extra to handle what appeared to be a special train? Would the customer be billed for the disruption to the system this special train might cause? Just curious....
