I own a Proto 2000 Phase III GP9 locomotive that has detail parts included, such as the winterization hatch, etc. How am I able to attach it to the rear fan of the locomotive? (It is an NP GP9) The hatch doesn't seem to actually sit on top of the locomotive, but rather the lift rings that are already on top.

Just remove any of those rings that interfere w/ the installation of the hatch. They are plastic and will slice off quite easily. I would check prototype pics for actual placement and also to see if those lift rings need to be replaced/ relocated for the potion of the hood. The actual "real hatch may cover the rings still allowing the fan section removal for service.
My RR doesn't use them and have only dry fit them in the past, I have quite a number of these in "spare parts" bin. I would secure w/ CA applied w/ toothpick. Place and allow CA to "wick" into the joint, use the edge of a piece of paper towel to wick up any excess. Done carefully you won't marr the roof paint, can always touch up if needed to eliminate any shine from the cement.
BTW, very nice loco, great detail and running. I'm not sure, but believe the Phase III is a later run run and may not be suscepible to that P2K cracked gear issue.

There are a few holes on the inside of the shell that can be drilled out to use mounting pins.
As for the P2K GP9 phase III, I have 2 that developed cracked gears.
