I have my Switch it and switch 8 tortoise decoders wired into my layout rails for power. What would happen to their programming if I programm my locos "on the main"?

Nothing should happen.  They have accessory addresses, not locomotive addresses.  I don't know what DCC system you have, but with NCE there are something like over 2000 accessory addresses.

When you program a locomotive decoder on the main line, you specify the address of the decoder that you want to program, and this address will not be the same as any SwitchIt or Switch8 address.  Even if the address was the same, the SwitchIt or Switch8 won't be programmed unless the programming jumper is in place on them.
