With BNSF ending freight service over Raton and Glorietta passes, what will happen to Amtrak #3and 4.Will they stay on the current route,or be rerouted over the southern line. Will Amtrak have to take over ownership and thus maintainance on this route?

A fair question, one which must weigh on the minds of Amtrak's brain trust, right now. BNSF will insist on charging Amtrak for all costs/expenses on this route. Amtrak will, understandably, balk at this. New Mexico already owns some of this route, but not the part over Glorietta or Raton Passes. NO way will Amtrak be allowed on the "transcon" through Abo canyon. BNSF will not pull a CSX or UP, but they will be firm about non-paying traffic through there.
