Airline passengers are really being abused as consumers, Matter of fact rental car companys(holds and fees on credit cards), bus companies (Unregulated unsafe Chinatown bus companies) hotel chains (that wont accept coupons or online deals) and even Amtrak (how late does a train have to be to get a free hotel room) there is no goverment agency to complain to in this post deregulation jungle.
The only extra fee I pay to the airlines is the baggage fee of about $25 for one bag.
As someone who has done rail escort duty all over North America the best you can do is cruise the travel websites and the Amtrak website choosing different dates, different airports and different itineraries until you find the cheapest combination. There is no one-stop-shop for what you have in mind.

I am flying home from a buffola to Denver Amtrak trip this August. SWA was the cheapest at 167 and no baggage fees. Booked last week.
