I believe that it was because of inbound connections. All trains on the NS line took many hours of delays.
The weather sure explains problems for the EB and Hiawatha service. However, the western suburbs did not get hit very hard, so not sure why the CZ was late.

Probably the weather. The northern portion of the metropolitan area experience rain totals of 5 to 6 inches or more, and flooding was widespread. All rail traffic, including the commuter lines, were all adversely affected. In a least one area, a washout of a ballasted slope caused total stoppage.

I believe there was severe summer weather in Illinois yesterday. Something surely interfered with getting the long distance trains out on time. Specifically, the Builder was 1 hour 8 minutes late departing, the Zephyr 1 hour 13 minutes, the Chief 33 minutes, the City 19 minutes and the Capitol 58 minutes. The Eagle and the Lake Shore departed on time.
Does anyone know what happened?
