All of these trains pass through Babylon whether they stop have a scheduled stop there or not.
Most public timetable scheduled trains use the Central Branch between Bethpage on the Main Line and Babylon, however there are a few Montauk trains that are regularly scheduled to run via the Montauk Branch (Babylon Branch).
Trains do occasionally utilize the Atlantic Branch from Jamaica to Babylon or vise versa via Locust Manor & Valley Stream.
