If it's SD50's that you're interested in (and not just the CSX aspect), you may want to check out the latest issue of Diesel Era -- they have an article on NS's SD50 rebuilding efforts

Would the full rebuild consist of a complete tear down and rebuild from the ground up or just major components?

SD50-2s was just a derate of the prime mover.  SD50-3s are a full rebuild.

 The main thing CSX did was derate the prime movers to 3000 HP.

What all did CSX do to them during the rebuilt?  Was it paint and a few modifications or a complete tear down and rebuild from the ground up?
