Yes, it does have to do with the merger. I'm not sure about the midwest but all symbols in the NEUS have been changed. I can send a full list if folks are interested.

Listening to the scanner at Glenwood and St Paul the CP has changed its train numbers.  I don't know the reason but guessing it has something to do with the merger.
