Since the tunnel is proposed to move freight, will it be able to handle double stack containers?

Supposedly yes.  The first sentence from:

https://en.wikipedia.org/wiki/Cross-Harbor_Rail_Tunnel#Facilities  

"The proposed Cross-Harbor Rail Tunnel tubes would be large enough to take double-stacked container cars.[19][ a ]" (though the footnote number reference is incorrect, I believe)
