I would guess that the car might be in captive service of some sort but even an intermodal flat could eventually be downgraded to M/W service. During a major project at Chicago Union Station, intermodal flats lettered for Amtrak were used to move ready-mix trucks to the location where the concrete was being poured.

I have a picture of a CP intermodal car #527728. There is stencilled on the side: "Non-Interchange Car See Equipment Register".
Not having a Register I wonder if anyone would know the reason why?
