I wouldn't worry about BART or downtown SF construction, the area is very accustomed to and prepared for rain. Even Amtrak looks pretty good on the status, too bad that the cancellation bulletin didn't have more details.

How much is the flooding on the west coast affecting RR operations? Also are any tunnels getting flooded such as BART? The power failures around San Franscisco might put pumps out of action. If so hope there are flood gates and flood doors at entrancs. The Transbay terminal construction might be especially subject to flooding as the whole excuvation is open.
Mu slides are certainly a possibility to close other RR lines like north of Seattle.
