Thanks for all of the comments. I was worried that they were the screws that hold the motor in place and I was hoping I didn't have to pull the tank off to see.
There are some black plugs in the parts bag and I thought that is what they were for. You guys made me feel more comfortable in what I was thinking.
I have many Atlas locos and this is the only one that was packaged this way. Odd.

My Bowser and Atlas locomotives came packaged this way. They all included gray or black plastic plugs to close-up the hole in the bottom of the fuel tank. Take a good look in the box for these plugs. Well I gave mine away back in the 90's and don't remember. He did say that they are inserted in the fuel tank so that got Me to wondering. According to the diagram.......

No. These are two big quarter inch diameter screws that go into the metal chunk typically under the fuel tank. The fuel tank has two holes to accomodate the screws going into the chunk of the frame.
This is part of the packaging and not the loco so it may not show up on the parts diagram.

The screws are essential. Its what secures the loco inside the packaging to stop it from rattling around inside its own box, if you ever put locos back in the box.
Its a common packaging method for some manufacturers. Its all about limiting liability in shipping before the package gets to the buyer's hands. Its not a very user friendly way of packaging a locomotive. I cant unscrew the loco without wrapping my hand around all of those wonderful fine details to hold it steady so it doesn't fall out when I undo that last thread of the second screw. Oh well, I guess that would be my fault and not theirs.
Put the screws back in the loco cradle in the package and save the package for when you will move. That will save you a trip to the hardware store to find metric screws.

I purchased an Atlas MP15DC (HO) and the locomotive was attached to the packaging with screws. This is the first I have come across this.
