I haven't used either system and both have their advantages and drawbacks. Atlas allows 99 locomotives vs 32 for MRC and allows up to 7 handhelds vs 4 for MRC. However the Atlas system does not allow consisting where as the MRC does. The MRC is also a 3.5A booster so it will be able to run more trains simultaniously than the atlas.
You'll have to decide how many trains you are going to own/run, how many operators and if consisting is important to you.
Also remember it's better to spend more on a better system that will do everything that you want now and in the future than to have to replace it because it didn't meet your needs.
