The Azatrax DT2-2W system will detect trains (IR) in a reverasing loop and automatically change a turnout and swap polarity of the mainline thru a DPDT relay.
I have the detection and turnout operation working but every time it turns on the DPDT relay the mainline shorts out. Help?
Rick, I have no experience with this product, but in the interest of taking a shot before people who actually know what they're talking about chime in, might I suggest swapping the wire that come out of the board to feed the power to the loop. If that fails, try reversing the input wires. If that fails, wait for knowledgeable people to respond.

The whole point of an automated reversing section is to match the polarity inside the reversing section with the polarities of the adjacent non-reversing sections.
You indicate that the mainline shorts out. Presumably, the mainline is the non-reversing section, so it should not be shorting out.
Have you gapped the rails to isolate the reversing section from the mainline?

If the DPDT relay is supposed to change the polarity of the entire main line, there cannot be ANY power feeds to the mainline aside from the two coming from the DPDT relay. If there is, the relay will send opposite polarity to the main and short the other leads that are wired directly to the main.
If you are running DCC, that DPDT relay should be changing the polarity in the loop, not the main. Changing "polarity" in DCC does not affect the direction the train is moving.
