Are there any wiring connectors out there that simplify adapting an HO drop-in board so it has a 9-pin connector on it? I know it's an easy enough thing to do by hand, but I'm curious if any pre-made harnesses exist out there.

I'm not really sure what the OP is asking for when he says "HO drop in board." Sounds like he expects someone to make a harness that connects something like what's known as an Atlas board replacement decoder so it has a JST header on it.
No one makes such an animal that I'm aware of, and probably never will.
Not sure myself either, but I'm thinking he wants something like the Athearn board with the 9-pin plug attached to the board. (?)
IF that's the case, you could always hardwire a 9-pin harness to the atlas style motherboard. That way you could just plug in a 9-pin decoder.

I am seeing that digitrax had something along these lines, but when I locate the product it says "discontinued because of unavailability of connector clips"

What you want is the 9 pin JST harness sold by Litchfield. I just looked.
If you do not have the plastic clips. just solder the wires. The clips might be sold but that is not as good as soldering.

Some companies came up with this as quicker installation but is second best.
I belong to a number of train forums and the clips are not as good as soldering but might work ok for those who do not like soldering.
I have never heard of anyone honking up a decoder light board like in the photo from the OP.
If users want to work at this level, they need to bite the bullet and learn how to solder.
