Give us a little more information on each of those two issues.
1. When you say that it shuts off every once in awhile, does the throttle lose power or is the screen just going dark? The latter is normal. It is not shutting off but, rather, going into a form of sleep mode to save battery power.
2. When you say that it doesn't recognize all of your locos, what exactly do you mean? Are you keying in the loco addresses slowly enough for the wireless system to communicate back and forth with the command station? In wireless mode, you have to more carefully and deliberately key in the loco address.

Make sure you are punching in the correct address. NCE allows 4 digit (extended) address from 01 up. It can also treat 01 to 127 as a two digit (short) address. IIRC, Lenz treats 0 -100 as short address. 101 and up are extended address. If programmed with a Lenz, CV29 would be set accordingly.
The difference comes when the address is punched in. e.g. 0037 is treated as a 4 digit address. 37 is a short address. Problem is if the decoder CV29 is set to 2 digit address and 0037 is punched in, the decoder will not respond.

Sounds like you have it connected properly, assuming that you have it connected to the UTP as shown on the diagram.
No, you don't have to do anything with the battery in the command station. That's just there for the comand station memory backup.
However, if you didn't install any batteries in the handset, nothing will happen. The batteries power the handset. Once you install the batteries, then I believe that you have to push the emergency stop button on the handset to power it up. To turn off the handset, you push the EXPN key and two options will appear on the screen, one of which is shut off throttle.
I just received my NCE Power Pro-R 5 amp system Friday. I hooked it up today and first installed it with the throttle tethered as suggested in the owners manual (it worked perfectly), but there are no instructions(that I could find) on how to hook it up to be used as a wireless system. I unplugged the throttle and plugged that wire into the antenna and turned the power back on, nothing happens. Now I know I had to purchase and install batteries in the throttle, Do I have to do something with the battery that I believe is in the the Command Station,or am I just missing something? The antenna has one socket on one side and two on the other I plugged the cable into the side with the single socket.
