Hi Brandon,
Don't get me wrong, our Prodigy works great. The hand set have both wheel knob and buttons which is a boon to modellers used to the two types. But programing is a pain in the butt for someone who's a bit slow picking things up like me.
I spent about 4or5 days watching this forum and it quickly became clear I needed to download JMRI Decoder Pro and get a Sprog for between your PC and a length of track.
I thought I would go nuts trying to sort the manual but I after following the step by step instructions, got a couple of locos sorted and oh ye there was light at the end of the tunnel.
Some decoders work with it better than others, It worked for me, all you need is a load of patience.

In general, you cannot change the short address when already using a short adress, or the long address, when already using a long address, using POM. If your loco is currently address 3, you can change CV17 and 18 to match the desired long address, then set CV29 to 38 or 34 (DC on or off). Or if the loco is current address 1234, you can set CV1 to the desired short address and set CV29 to 6 or 2 (DC on or off).
This calculator will get the required values of CV17, 18, and 29 for you: http://www.2mm.org.uk/articles/cv29%20calculator.htm
If your loco is currently address 3 and you wan tto make it another short address, say 90, you can't in most cases do that without first giving it a dummy long address and then changing it back to the desired short address.

I am using an MRC Prodigy Exrpess and I am attempting to program a new adress to a Bachmann Spectrum 4-4-0 with a Tsunami Soundtraxx decoder on the main and the adress won't change, I have another Sountraxx loco that programs fine on the main, but the 4-4-0 will not program on the main OR the program track it is stuck at Adress 3. I also have another Spectrum 4-4-0 that doesn't have Sountraxx, just the standard Bachmann decoder and it won't let me change the adress either. The strange part to me is that I have another Spectrum Diesel that appears to have the same model decoder from Bachmann and it lets me change the adress on the main. Any suggestions on how to get the other two to change?
Thanks again!
Brandon
