Any order is fine the system does not use the A as input or anything like that. Loconet is a 2 way communication bus that does not need to be terminated or looped back. Actually Digitrax says DO NOT loop it back or terminate it. Looping it back can cause signals to take both paths and arrive at different times confiusing the system and termination can cause a short and signal loss.

Either is fine with one exception. The jacks on the front of UP-5s are throttle ports. They are not suitable for daisy chaining the Loconet. You have to use the two on the back.

As noted, either is fine. However by having a scheme like you do it makes it easier if you ever have to troubleshoot if needed.

Does it matter which Loconet (A/B) port and device in which you connect the next Loconet plug (RJ12) to? or can you connect them anywhere at any given order. I have a scheme in which I connect my Loconet devices just to keep it organized in an orderly manner mentally and by physical appearance. I know that you should not make a loop back on to itself with Loconet.
