I kept going back to the NCE after almost 2 months of comparison. I just liked the way it felt in hand, the way the buttons were laid out, the LCD display, the thumb wheel, and the easy to use functions. I really do think they are all very close when you compare them and you probably wont be disappointed with either one, but go with your gut feeling.
The ProCab is the handset (or throttle if you will) that comes with the NCE PowerPro system. Are you asking how the PowerPro system compares to the MRC, or are you asking about the throttle itself?
I have both and I love the Pro Cab. I have found programing to be much more straight forward with the Pro Cab. Yes I can use JMRI as well. My MRC system is the Prodigy Advance and after very limited use the throttle response seems to be a little erratic. I will decrease the throttle and the response is slow. It didn't use to be that way so something has changed. Also on the NCE system I like the thumb wheel dial and the push button throttle control, but that may just be a personal choice. I also can run several trains at the same time, control all my turnouts and have power to spare. Again this is my choice, other opinions will vary.

Thanks for the comments on the MRC. Can anyone tell me how the NCE Pro Cab Deluxe rates along side the MRC?
