the shell (?) of this loco resonates or vibrates when running. Has anyone else had this problem, and has been able to rectify it ?  Thx

How old is it?  I'm not aware of any recent SD40-2's from atlas.

There is however a thread that was running today regarding noisy Atlas loco's

Bruce, don't know what to tell you.  I have a grand total of 27 Kato SD40-2's mid production diesels and I have no problems with resonating or any other noise with them.
