Hook it up to a proper power supply and see if it can read and write the decoders.. If anything's damaged, it's likely to be on the track output side, not the computer connection side, thus it will register in SoundLoader.

That's your problem, the PR2 needs a DC power supply liek the PS12 or PS14. The Zephyr's PS315 power supply is AC. You may have damaged the PR2 using AC power with it.
Are you sure you have a PR2 and not a PR3? The reason I'm asking is because the PR3 can do more stuff better than the PR2, and costs less, so AFAIK folks rarely buy the PR2 anymore.
That said, if you really have a PR2, I've heard that they're very picky about their power supply. Folks seem to have good(?) results using two fresh 9v batteries connected in series for 18 volts.
