The headlight problem can occur when you have the decoder set to a different speed step mode than the command station -- in other words the command station is set to 14 speed steps for that loco and the loco decoder is set to 28 speed steps. Or vice versa.
Just make sure you get the command station and decoder in sync, both set to 28 speed steps.
The one exception is setting the command station to 128 speed steps. When running the command station in 128 speed set mode, the decoder is always set at 28 speed steps (there is no 128 speed steps setting in decoders -- 128 speed steps is a command station-only setting).

Advanced Consisting is what you should be using if your decoders are relatively new. This mode programs the consist address into the decoders as you build the consist. Universal Consisting is what's causing your problems because the consist address is maintained only within the command station and you're not killiing that consist before you change to a different locomotive address, so the command station thinks you're adding a third locomotive to the consist.
Advanced Consisting should also cure problem number one with the headlight.

Number one, why does my headlight turn off when I select that loco's address? (probably a simple problem)
Number two... So I consist loco "6661" to loco "2599" such that 2599 is the controlling loco. The consist works fine. When I stop that train and select a different loco, say, "3982", 6661 thinks that it is now part of a consist with 3982. Any ideas as to the problem? 6661 doesn't do this when it is the controlling address of a consist.
