The easiest way is to choose the leg of the wye that is dead ended (assuming it has one) and isolate it.  This can be easily done by using insulated railjoiners on both tracks coming out (point side) of its turnout.

You just have to isolate it from the main line at all ends with double gaps just like you would a loop.

Like a loop, it must be longer than the powered portion of your train.

Then power it with a reversing unit like the Digitrax AR1.
