How can one replicate realistic looking commuter or passenger car interior roof lighting using LED's? What parts do you need for the retangular shaped bulb retainers and metal clips. I haven't seen anything like that but Fiber optics might work. Also consider who would actually see them?

For the second photo you linked, you could try surface mount LEDs.
I used some on my Hi-Level coach for lighting. However it is a heck of a lot of tedious soldering work and I still have only done one of the coaches on my El Cap trainset:
