I haven't seen this movie myself, but here's a picture of the scene in question. It comes from http://www.toytrainrevue.com/hollywd.htm . Accorsing to the site, items on the layout included a Pennsy EP-5, an NP U36B and a reissue of the postwar newsstand.

"Risky Business" is the movie you are thinking of. As the girls upstairs are making men out of boys, Joel retreats to his basement and plays with his trains. I believe he had a Illinois Cetral F-3. The scene is very brief but Lionels are in the movie!
