I'm no expert, but I did just install the same switch, and I noticed a couple of issues. Are you using the correct terminals on the Atlas switch? If you are holding the switch with the "out" terminals away from you, connect your line in to the rear left terminal. Only connect 1 line in, there is no need for two. For the lines out, use the right terminal from each pair in the front of the switch. Sounds simple, but if you followed the example on the back of the package - like I did - it won't work.
When you disconnected the wire on the bottom of the block section, did you secure it? Those little wires have a way of bending themselves back to where they started, so one might be making a connection.
I had the same issue you're having, and these corrected it for me.

I am currently a novice to the whole train industry. I have currently a lionel fast track system o-gauge. I am trying to complete a double oval with switches inside and outside. 3 isolated blocks on outside and 1 block inside oval. I am having issues with the atlas switch that i purchased which is a three "yellow" switch. I have two sets of them. One is used for outside oval and the other is used to switch on block for inside. My question is why are the switches not powering off the sections that they are designated for. For anyone that has the book "Lionel Fast Track" The layout is on page 36. The link is
