Since your whistle operates manually and sometimes "catches" with the transformer your problem sounds like whistle relay.
The Whistle relay is adjustable by slightly bending the contact tab on the armature. There are also tabs that adjust the closeness of the armature to the solenoid.
A word of caution here.. Have you tested your transformer with other Postwar type Whistles. It's posible a transformer may activate a new Electronic Control Whistle but not the postwar one.
And the whistle relay adjustments must be done cautiously. A little too much bending and your whistle will blow contantly or not at all.
Take the cab off the tender and operate the transformer whistle control many times to observe the operation. Turn the handle slowly through it's range of motion to observe the effect of the momentary contact internal to the switch.
You should also pick up a copy of the Greenberg Repair manual and read the sections on the transformer as well as the whistle to get a complet picture of how this system works.
As for the actual question, can you see whether the relay armature moves at all in response to the transformer's whistle control? If it does move upward, it may simply be dirty contacts on the whistle relay that are causing your intermittent operation.

You may have missed it, but I believe that I saw this originally posted on the CLASSIC TRAINS Forum, not the Classic TOY Trains forum. Dredman was just redirecting him to the proper forum. One of the moderators likely moved it to this forum, where it properly belongs. This is a common occurrence on the CLASSIC TRAINS forum, which is intended for discussion of REAL Classic Trains, not the toy and model trains discussed here and on the Model Railroader Forums, which some of the regulars on the Classic Trains Forum tend to get annoyed about.
