Yes, both the former NYC 4-track right-of way through the city of Rochester and the West Shore Branch, well south of downtown running roughly parallel to Jefferson Road) are used daily for freight trains. Obviously Amtrak must go through the city to make the station. Rochester Yard is busy with business for local customers, although not as busy as it once was. There are still customers along both routes and the Charlotte Branch which runs North to the lake. The ends of the West Shore are CPs (Controlled Points): East one is CP 359, West one is CP 382. I have forgotten the mileposts on the West Shore Branch, but I can look them up if necessary.
