The yellow ones may be owned or leased by a private company who painted them in their company colors. They would generally only be used for that company's shipments.
The yellow ones also stain easier when there's a spill.

Except for no special paint color, that is how almost all tankcars are used.

I've seen a few black tank cars with a yellow stripe down to middle for just this purpose.
