When an electrified railroad crosses a nonelectrified route who gets to determine the height clearences? Is it first come first serve?
The two roads would negoiate that as part of the crossing agreement. If the electrified road is crossing the steam road, then the electrified road would have to clear the standards of the steam road in most cases.

And if the steam line were crossing the electric line? I would assume that the other line would have to negotiate with the electric line for maximum height?

A yard or interchange track would be negotiated between the two railroads. A crossing is different. If railroad A is being built and wants to cross railroad B, there's a set of rules / precedents they both follow, from what I understand (like RR A would have to pay to build the crossing). If the two railroads decide to create an interchange there, that is a voluntary thing between the two of them.
