I am new to DCC and dont know the ins and outs yet, but does anyone know if the Loksound 3.5 decoder will work with the MRC Prodigy Advance ?

As long as the Prodigy Advance supports the functions it should work okay with any sound decoder -- as does any other DCC system that supports the required number of functions that today's decoders incorporate; i.e., F1 through F12.
The higher function numbers from F10 through F12 are sounds that would be used very infrequently.
