Somehow, this thread got removed, and I have no idea why. A resonable question was asked.
1. On Sundays the Brooklyn R runs through to Manhattan, and there may be a good reason to take the N if it comes first, but basically both the N and the R share the same route as far as 59th St. Bklyn., where you would change from the N to the R.
2. To connect to either the N or the R directly, bus or monorail-NJT-train to Penn Sta. Newark, then PATH to Herald Square ("33rd St", actually 32nd) usually requiring direct connection change at Journal Sq. R and N are in the Herald Square complex just the the need to exit PATH fare control and enter NYCTS.
R currently does not run to Manhattan except Sat. and Sun.
If you did insist on using Penn Sta. Manhattan, then your best bet is to go to the 7th Avenue IRT downtown platform and board the 2 or 3 to Atlantic Avenue, Brooklyn, go to the 4th Avenue line southbound platform, and take the D, N, or R. If you take the D, change to the R at the next stop, 36th Street (D always runs express), if the N, change to the R at 59th Street.
A third, possibly the very best way, is stay on the PATH from Newark to the World Trade Center and then take the 4 or 5 to Atlantic Avenue from the Broaway-Fulton-Nassau Station, then direct R or D or N to R as above. Last I heard there is an underground passengeway from the temporary PATH station to the Fulton Street subway station, but you might enjoy seening the construction site.

Anyway, PATH to WTC is the fastest way. As between saving money via bus to Newark Penn or paying more for a train ride, that is a goo question.
Possibly the work on the Montague Street tunnel has been postponed or reduced in scope. If the NYCTA website is accurate, by all means board the R at the Courtland St. Station.
The Montague St. Tunnel will be closed the first week of August for up to 14 months.
