When an Amfleet coach is coupled to a commuter coach, will the commuter coach be 3 inches shorter since passenger coaches have 36in and commuter cars have 33in wheels. Why are commuter wheelbase smaller?

Freight cars also have different sized wheels.  Yet the couplers always seem to match height.  

And the difference would be 1.5" if your assumption was true.

The body side bearing set up heights keep the cars all the same heights so everything always matches
