There are not any compilation prewar websites online. I would agree with Ben10 that the Greenberg reference covers the things you want to know. Dub's Train99 reference is a good online example of what's out there. Sites that cover a portion of the prewar era for one manufacturer, but not a comprehensive one like postwarlionel.com.
There are many options and most advertise on the internet. You will need to know the gauge, but I'm assuming its an O gauge set. I personally like shelving without any enclosure. In addition to the benefits listed thus far, the TCA library is a great resource. Not only can you look through 50 years of TCA Quarterly issues online, but you can email the library a question and have them research it for you. There is also a member's only exchange (way safer than eBay), forum, and their online E-Train magazine. I've never been to York, but I still highly recommend TCA.
Are you talking about an original Lionel prewar Flying Yankee streamliner or the current remake by Lionel (Prewar Celebration Series) or something else?
Forgive me for asking, but are you sure your engine is a 254E or is it just a 254? The fact that your engine has spoked wheels and the passenger cars have no journals is not something you would typically find on a 254E. It would make sense for a set containing a 254. Also, do the passenger cars have nameplates along the sides (that is along the sides below the windows)? Just wanting to make sure.

Can you describe the passenger cars a bit more. Do the wheels have journal boxes on them? How many windows on a side? What is the length of the body? A picture of one would really be great. If your father purchased it as a set, then the likely colors were olive green, pea green, or orange. The other colors listed earlier are correct, but as a set my references do not list a mojave colored set. There were mojave colored sets headed with the 254, but not any with the 254e locomotive.
