I'd say to glue them in - add some weight in the lower containers to help with stability first, I used lead sheet cut to fit inside the containers. I have three sets of the Athearn cars (2 5-unit and a 3-unit drawbar set) which all have the bottom containers glued in despite having the holes drilled (I couldn't get Athearn containers, so used the Walthers ones which don't have quite the same hole spacing - needed to glue them to make them stay in place). The one thing to consider is whether you will need to put these cars back into the boxes at any time for storage - if so, I would recommend weighting the containers and drilling holes for the container mounting pegs, as this will allow you to remove them should you need to.
