The details are going to vary with the address you want to program. But basically, you first need to select the loco under its current address (3, if you haven't already programmed it). Then, hit Program until the display says Pg Op. Hit CV, key in 49, hit CV. Key in 129, hit CV Write. Now, my Zephyr sometimes chokes here, so I end up hitting Exit, and then Program again. Now hit CV, key in 50, hit CV, key in 17, and hit CV Write.
Now the loco is prepared to take the value for CV17. Take your deisred engine number, and divide by 256. Take the whole number part (ignore any decimals) and add 192 to this. This will be the CV 17 value. Program CV 56 with this value (same steps as above).
Now on to CV 18 value. Program CV 50 with 18. Now, to compute the value for CV 18, take the whole number from above (before you added 192), and multiply it times 256. Take your engine number and subtract this value from it. This is the value for CV 18. Program CV 56 with this value.
Now you need to set CV29 so it uses the long address. Program CV29 with the value 34. If you want the loco to run backwards, make it 35.

An easier way to compute the values for CV 17 and 18, if you have a scientific calculator (or use the Windows calculator in Scientific mode):

( Loco Number DIV 256 ) + 192 is CV 17
Loco Number MOD 256 is CV 18.

Atlas details the steps in their manual packed with the Trainmaster. The info for BLI and others is is the REAL manual you can download from either BLI or QSI - over 140 pages worth!
