For a small layout like I am buliding the the Bachmann E-Z Command system seems like a good way to go considering I intend to buy a new power pack and and a walkaround control anyway. The question I have is can decoders be installed in Athearn blue box diesels and how difficult a process is it. Second question any suggestions for a low cost decoder for this combination.

It's pretty easy to install decoders in the Athearn BB engines -- in fact, Digitrax makes a "plug and play" decoder for them that does all the connections without having to solder a thing. Don't know what you consider "low cost", but I think the Digitrax decoder runs about $25 or so.
If you don't mind doing some modifying and soldering, you can get basic 2-function decoders from Digitrax, Train Control Systems, NCS and others that will work fine for about $15 or so.
