Recently I purchased an RTR Athearn Genesis gp7, with the intention of transforming it into an ATSF style gp7u. (Shortly after I purchased it, I realised that Athearn now makes that....However I forged ahead and built it anyway). The rebuild is complete, however upon re-assembly I came across the common issue of fitting the lengthy leads to the headlight bulbs under the shell. Can't quite get the long hood to fit nicely without quite a gap. Any tips on re-assembly of a shell over bulky wires? Thought of shortening them, however I was concerned that doing so would make it difficult to remove the shell in future.

SHorten them by a lot and install some micro connectors so you can unplug them and set the shell aside when you need to.

That's a great thought. I will look into that. It also seems like the decoder is sticking up too far, but it's just where it was before.
My first loco (2012) was a Genesis GP9. When I changed the decoder (didn't like the sounds) I decided to replace the 4 small bulbs also to LEDs to preclude burnout issues. The bulbs came out easily (white glue?) and I replace them with 0603 SMD LEDs, which simply white glued into place (CA might be easier) behind the lens. The LokSound Select Direct (circuit board type) has built in resistors, but if I'd used the Select AUX-6 I would simply have added resistors. If you're going to be messing with wiring, this might be considered. The 0603 SMD wires are very thin.
