Just got a second Zephyr and was wondering if after connecting them up as per the manual, if the unit thati s set up as the booster can have a throttle run off the A loconet connection? Also have a few phone cords here can they be used as a sub for LocoNet cables? Thanks
Phone cords are 4 conductor. Loconet uses 6, as well as a different connector that accommodates the 6.

Yes, the throttle still works on the unit configured as a booster. You need a properly made Loconet cable to connect the two, a 6-wire phone cord will result in the rail A and B connectins being reversed between the one configured as the command station and the one configured as a booster. Several DCC dealers will sell them - if you only need 1 or 2 this is an OK way to go, but if you are building a larger layout it will be cheaper int eh long run to buy cable, ends, and a crimp tool and make your own,
