I'm trying to program my engines to modify their speed steps as well as to change the lighting to dim, etc. but want to make sure I do it right.  I'm using Proto 2000 engines with Atlas Dual Mode decoders and an Atlas Master DCC system.  What are the proper steps to programming the decoder on my separate programming track?

 Does your Atlas System have a manual? I'd start there. Post questions if you have trouble after following the manual.

 It would all depend on the decoders. Do they suport the CV2 CV5 CV6 changes? Some low cost decoders do not suport these changes.

  It is easier to do on the main. Run the locos in a consist but spread apart about a foot or so and change the CVs on the main until they are running close to the same speed.

The Atlas manual leaves a lot to be desired, especially in the area of programming.  I've made it worse now as I thought I had it figured out but now I didn't get the lighting right and I have a performance issue.  The engine now jumps at the first move of the throttle and then responds properly to throttle commands from there on.  The Atlas system goes: Program, register, u... but I can't get things to correspond to CV.  I wish you could just go into program and see CV number and change them from there but its just not that simple.

 That old Atlas Master DCC system was a watered down Lenz system that had severe limitations.  IIRC, programming was one of the biggest limitations of it other than changing CV 1, the short address.

If sound like you have your decoder so botched up now that you need to perform a reset and start over.  If you don't have the documentation for an Atlas dual-mode decoder, you can download it from the Atlas web site to see what the decoder reset CV command is, and then hope you can perform a programming of that CV with the Master.

I just checked my copy of the Atlas Dual Mode decoder documentation:  To perform a reset, program CV 8 with a value of 33.

I think your biggest problem is the Atlas Master system being unable to program even an Atlas decoder.

 I'm pretty sure you can do at least some programming with the Atlas system. Limited to 2 digit addressing but I think you can program any CV below 99. It's the Bachmann that has no programmign capability other then setting the address, and then only to 1-9.
