The stop button on the Prodigy is essentially an emergency stop button for everything. Thats the way it is designed to work, it stops all power to the bus not just the loco you have dialed up.

Dunno about Prodigy, but on Digitrax, you can configure the stop button either way. One way, one press merely stops YOUR loco, the ne you are controlling, the rest keep running. A second press is full-on emergency stop, they ALL stop. Or you can configure it as 'global' so that one press stops EVERYTHING.
It sounds like yours is behaving a global stop. See if there's an option to configure it.

Noo DCC experience here but lots of reading. Are you confusing the :panic stop" with the regular button to stop your loco?
