I imagine that you could use a standard DC walkaround-type controller, like that which comes with the MRC Controlmaster 20. This feeds the power (12 volts) through the controller, then to the rails. I think that you'd need to put some sort of overload protection into the line before it goes to the handheld unit, as your batteries probably have enough amperage available to melt a locomotive in the event something goes wrong.
